I have a 2005 rebel 250. Just got it running perfectly. Only issue is rare but concerning. When shutting the engine off it sometimes makes a grinding noise. Only when kill switch is hit and no other time. Also it only happens maybe once every 30 or so times.. it is not common, just concerning. Any thoughts?

When you replace your oil do you see any shininess like the grindings in the oil? That would be my next check.

Possibility it's the starter clutch chattering.
if it is, little to do about it until starter clutch fails. if it ever fails

I agree with SK. Can't think of anything else it would be. You can open up the starter clutch and rebuild it if it bothers you that much. But as SK suggests, I would live with it until it fails, then fix it.
