I admit that you have me thoroughly confused! A '99 Reb doesn't have a three position ignition switch. You replaced the wiring harness with an '05 wire harness, but the colors don't match. So it sounds like you have a '99 Rebel with an '85 wiring harness AND ignition switch. All my previous comments were for a second generation Reb and wiring diagram.
In looking at the '85 wiring diagram, the wires that your refering to that kills the bike are colored dark green and black white. Their whole purpose is to disable the CDI unit. If you disconnect them the ONLY way you can kill the engine is to use the engine kill switch. At least electrically.
At this point, I'm not going to attempt to figure out what's blowing the fuse becouse you have me out there somewhere.

I'm sorry but I have no idea what's connected to what. But at least you have it running now.
