There are a couple ways to fix a tank thats rusty on the inside. I have gone the route of kreem 3 part tank cleaner / re-liner in the past. It has left mixed results from working wonderful to down right crap. But the prep work is most essential to the overall turn out.
I have a buddy here and were are restoring a `71 honda cb 100 (yep 100cc) and obviously the tank is a nightmare on the inside. Luckly no pinholes have been found (YET)
We are using a product called RUSTECO (http://www.rusteco.com/). According to the manufacturer, this is some awesome stuff. This will be my first expirence with product. I hope all goes well.
